“penny”とは、１セント硬貨のことを指します。
ですから、“A penny for your thoughts.”という表現は、
「何を考えているのか教えてくれたら、１ペニーあげるよ」ということから、
「何を考えているの？」「何を考え込んでいるの？」という意味になります。
黙って考え込んでいる人に対して、「一体何を考えているだい？」
という感じで用いられる表現ですね。
